I would say John Wayne's most underrated movies were
They Were Expendable, a movie made at the end of WW2 which was about the early days of the war as experienced by a PT boat squadron in the Philippines. John Ford patriotic sentimentality at its finest.
The Alamo , John Wayne's interpretation of the famous siege in San Antonio Texas is not very good history, but as an ode to brotherhood and fighting for a lost cause I think it makes it's point well.
In Harm's Way, another movie about the early days of WW2, mainly told as soap opera. The sprawling story plays like a filmed novel, with multiple characters having their personal stories fleshed out and integral to the plot. Wayne plays the captain of a US Navy destroyer which takes part in the Pearl Harbor action and beyond.
North To Alaska , fun movie about gold mining in Alaska in the 1890's.

I've seen a lot of his movies, and he always seemed to make the characters into John Wayne, rather than the individuals he was supposed to be depicting. The reason I have chosen Paul Muni to have been my favourite actor is because he virtually BECAME the characters he depicted, making them totally believable.
I live in the city where the real Flying Tigers were based and have toured the Flying Tigers museum which was once the home of General Stilwell, and was where I met an actual Chinese Flying Tiger pilot who flew cargo planes "over the hump" (the mountains) to Burma. The movie was not filmed here, though, it was filmed entirely in the USA..
